I found that J & R Music World and Computer World on Park Row (recently re-opened after the World Trade Center attack) offered the best choice and some of the lowest prices, as well as having the most helpful and knowledgeable staff. Along with sections devoted to computers, cameras and audio equipment, it sells CD's at much lower prices than at New York's Virgin Megastore. You can check J & R's prices here.
